On my site which runs on wordpress.org, the favicon – which I also kept from the beginning – was overridden by the Twenty Seventeen theme, also from WordPress. So my site shows up everywhere with the icon I’ve set in that theme instead of the favicon one.
Maybe WordPress.com does the same? Haven’t looked at the code (of wordpress.org) lately, but that could be the case, no?
